I'm frustrated because the options for designating your space in a house are limited to: Room, shared room, entire place. There is no designation for "private separate space" "lower level" or anything of the sort. And it's a source of friction between us and the guests.
Anyone else know how to get around this?

Having checked on my listing the different possible ways to describe a listing, I'm afraid I didn't find one that relates to a basement option.
From reading your description, you offer an entire unit with separate access from your house. So what if you choose the following to describe your unit under Property type:
What things are guests saying to cause friction exactly Andrew? Do you make it cristal clear that you live just above this unit in the main house so that guests aren't under any illusions that they are far from other people? Do you state clearly any shared spaces, like garden or garage for example? Sorry didn't do a full check of your description.
Other hosts may have other options for you to explore too.

I looked at your listing and it's a lovely space. I think the description you've written in the listing doesn't clearly state that someone is living above the rental space, and folks generally think of a house as a standalone structure with no other persons living in the structure, unless it's a townhouse. @Joelle43 has given you a great recommendation because guest suites are commonly located in the lower level of homes. You could also select Apartment/Rental unit/Entire place, but I believe guest suite is more appropriate.

I think you're concerned about the right issue. At the moment the listing is displayed as "entire home," and that could give the wrong impression.
You mention "lower level" in the text and captions mention the entrance and parking for the lower level, but I agree with the other comments it would be safer to select a property type that's clearer. Sometimes hosts also show a photo of the entire building with an indication of which portion is listed on Airbnb.
The lower level is no issue - all you need to do is make sure people who book it, aren't expecting something else.
