I've had two request already in my first two weeks as a host. How can a non-profit book a stay without being charged the automatic city tax, from which it is exempt?

Not sure that is the case but contact your Taxing authority.

I am trying to quote a stay now for our Maine place where the state rules say that if they are using this rental for an educational reason, attending school, it is tax exempt. I can find no way to remove the taxes from their quote.

Sounds like AirbNb are charging and remitting taxes for you so the Guest would need to contact AirBnb so that taxes are not charged when booking.
