Unless you have clearly stated to the guests that there is a late check out fee I would not advise you to try to do this in retrospect.
If you wish to introduce a fee going forward then you should make it very clear to guests both in your listing and in your communications with the guests in order to ensure that there is absolutely no misunderstanding.
Any such fee could then be reclaimed after the visit through the Resolution Centre. This could of course then run the risk of disputes / poor reviews etc if your communications and any mitigating circumstances aren't watertight.
