We have a policy that adds per person after the first two. A guest booked 8 days but on the third day a third person will be staying too. the guest booked as only 2 people to avoid paying the cost of the days that the third person will not be there. Best way to charge for the extra bed and person for the last 5 days of the stay?
This is frustrating. You can try to charge through the resolution center, or by making a "special offer" if the stay has not yet started, charging for the extra person. Alternatively, you can just tell them that they only booked for two, so you will only be able to have two guests. I have seen people on this forum suggest that you meet them at the door, and require that they pay via Airbnb before you let the third person in.
Realistically, you might be stuck st this point, as some of these options leave people feeling disgruntled and likely to leave a less than glowing review (even though you are totally in the right). Personally, I wouldn't recommend trying. Chalk it up to a learning lesson, and then put right in your house rules that you only allow those guests in your home who are registered and counted guests.

Essential you have two separate bookings
A. one for two people
B. and the second for three people.
I know why the guest did the bookings the way that they did, as they wanted to avail of your weekly discount and only one cleaning fee, but in my opinion, its two separate bookings and should be handled as such,
if want to go down this root, amend the original booking for the number of day the two-people stayed, and create a new booking for the second incorporating three people. These guests want their cake and eat it!
And if they're upset so be it, they were smart enough to take advantage of your weekly discount without mentioning the "third person" if you can forgive the pun.

@Mechelle2 It is my understanding that you were aware of the change in the number of guests and need to modify the reservation for the additional person charge on 5 days. Go to the reservation for these guests and click on the change option. Follow the steps for requesting money. Your guest will have to agree to it and another payout will be released. I would suggest you send a message to the guest advising the step you are taking and instructing immediate response.
After looking at your prices and discounts, it would be the cheaper option for your guest would have been to incorporated the "Third Person" from the start, as it would only cost them an additional Euros 18 (2 X 9) as opposed to going down the two bookings root where they would lose 15%, the discount on the whole transaction (the weekly discount kicks in after 7 days).
Am I cynical enough to think they aware of this, I’m afraid I am.

We simply told the person concerned ( booked for 4, then added 2 by email) that if they read our Airbnb page they'd see we charged for additional guests. They paid up with no problems and left a glowing review. Don't automatically assume the worst.
Since my rooms attract many month-long grad students (who are far from home/school), I often have requests to add a partner, family or friend to the listing for a few days to a week. This happens at least 1x/month, and I've never had a problem. I use AirBnB as the 'police' (and House Rules) and the 'requirer' of the procedure and policy and state THEY REQUIRE all guests registered for insurance, assurances and support. In the message system, I ask for their full name, arrival and departure date and time and a statement saying the interim guest has read and understand both the House Rules and the Checkin info, have no questions and agree. After they send that info, I use the Resolution Center to request the appropriate additional guests $$ for just their stay. Most importantly, if there is any problem, all this is in the messaging system so AirBnB can take over. But I think it also helps the original guest understand this is not just a friend sleeping over bennie - full-on registered guest!
@Mechelle2 I just watch some Airbnb Host Toolkits and they say something like your problem. You can use Changing a Reservation to add extra money and guests number.
You can add cost of the days that the third person stay.
