I don't know how to make people aware I have 3 separate room available and they are different prices. Can I charge a separate cleaning fee?

You need to create a listing for each room. It will have it's own calender, pricing etc..

If you also want to offer 2 or 3 rooms as a combination, you need to make exra listings for those combi's, but then link the calenders to prevent double bookings
